I wish I could help you... but I can tell you as a person still fairly new to Linux and just recently trying Fedora Core 3 Test 2, I also ran across that same problem and assumed I had caused it by mucking with my yum.conf file causing some sort of incompatibilites in the system. Reading the forums I'm no longer sure it's my fault. I can tell you what NOT to do. I assumed that something was wrong with the package initscripts per that error message. So, I "reasonably" assumed I could fix it myself by re-installing that package. I went to the web page, downloaded the latest release "stable" RPM which turned out to be a much earlier version than what I had on my system (not surprising as core 3 is still in test), and then tried to install it with "rpm -Uvh". I'll admit I don't really know what that combination "Uvh" does except that in virtually every RPM package I've ever run across used that as part of it's installation instructions and I memorized it. RPM told me, no, I couldn't because I already had a newer version installed. I suppose if I had properly done my reading I could have found a way to effectively down-grade this package (if that's even a solution to the problem). Instead I told yum to uninstall initscripts. Well, it turns out that once you go through all the dependencies, removing that package will more or less wipe out nearly every package (including yum and rpm) on your system.
So... I just finished reinstalling Fedora Core 3 Test 2... :)

More reading (and another install later)... it appears if you continue to have this problem you can use yum --exclude=initscripts update
I think once a newer version of yum (or other package) is installed, the problem goes away. I'm running nicely now.
