Double check to see if it's muted in alsamixer, that can sometimes happen...and triple check the inputs... For me, F16 defaulted to using the mic input in the back, not the one in front. easy way to check is by plugging in the mic to different inputs. And double check skype, make certain it's using pulseaudio. I use XFCE myself and just tested skype to make sure something didn't bork it up and it's working fine.
